Safe to deactivate and activate plugin and all options still the same?

I have a problem with Woocommerce (details under *Login to see link – no need to read 😉
The woocommerce developers have suggested to turn off all plugins as these might cause the problem. I think the Virtue theme also be responsible.
Is it safe to deactivate the virtue theme plugin? And then later on to activate it and all settings are still as they I had set them?
PS I have a daily backup but would still like to know since deactivating and activating is much easier then rolling in a backup.
